In the 0.5.1-r9, iianm, MediaCoder has a bug where if you cancel transcoding with an x264 backend with mplayer as the source, mplayer tends to continue consuming your processor cycles in the background.

Load the Console Window (hotkey: F6) and try an encode. If there was any detailed error messages to be had, it will be somewhere in that morass of characters. You don't want to use an MPEG-4 video codec in your output? Choose something other than XviD, DivX and x264. Those three are MPEG-4 codecs - XviD and DivX is MPEG-4 ASP and x264 is H.264/MPEG-4 AVC.
