I'm not sure how to do multiple cutting with MediaCoder... But you could try using VirtualDub. Try using VirtualDubMod. It's an ancient program now, but it might do the job. Just make sure you "direct stream copy" the video stream and keep only one audio stream. If you have subtitles, you'll need a plugin to write that subtitle into the video stream.

It's possible to load all the VOBs as a single movie stream and that might fix your audio problem. You'll need to look for the correct tools though.
