the mediacoder interface is using mkvtoolnix so there's no reason in hell any extra data like subs or chapters should be lost unless your changing the frame rate. so I'd like to request you implement a cheek box it for asap.
you may have a subbtitle tab but it only works if you have external soft subs as far as I can tell which makes it useless in most cases.
if you must know why the answer is simple it saves time on batch encodes.

If you're converting from MKV to another container (like MP4/AVI), those other formats don't support chapters or multiple sub streams (if any). The subtitle tab in Mediacoder is to hardcode the subs onto the video stream if I'm not mistaken.
If you're just editing the MKV streams, then I suggest you use MKVtoolnix itself as it has more functionality for MKV editing.

On subtitle tab, change mode to "Stream Copy" and MediaCoder mux the subtitle file instead render it onto frames.
