Having thought for a while about your audio issue I came to the conclusion that maybe the nero encoder isn't installed during setup of MediaCoder. In the newer versions you have to choose nero encoder to be installed before setup starts (will not be done automatically). This would explain the freezing when it comes to audio encoding, because nero encoder isn't there.

That is a very good idea. Doesn't explain why other audio codecs don't work but it's worth a try.
I'll take a look at an older version and take the nero aac files from there.
Edit: the nero aac files were already there. I'll try to replace mencoder and mplayer and see if that makes a difference.

MediaCoder settings:
x264 (backend/source: mencoder, fps: 23,976, Fabio Sonatti's settings) + nero aac 64 in matroska
