Muxing to mp4? Help?

I was trying to convert some FRAPS game footage into mp4(H.264/AAC).

But every time I encoded it, the last 8 seconds of audio got cut off. It was also pretty poor quality because of microphone buzz, so to fix that I edited the audio in Audacity, and encoded the Video and Audio separately.

I now have an x264-encoded Video.avi, and 3GPP AAC+ encoded Audio.aac.

How do I get them back into an mp4 container? I've fought with about 20 different pieces of software, and none manage to do it, so I'm stumped. They muxed just fine into mkv, but every attempt to put them in an mp4 results in crashes, no audio, no video, etc.

A few times I've gotten them to mux semi properly, but the resulting file only plays in VLC; not in MPlayer, not in MPC-HC w/ KLite, not in FlowPlayer(flash), etc.

So any ideas? Like I said - it muxes fine into .mkv and plays fine in everything - but I'd like to mux to mp4 so I can use it on a website. (FlowPlayer :D )
