I've recently been having this problem with newer H.264 720p AAC anime releases. MediaCoder 4045 and the latest builds would stop encoding prematurely and output half a video file. This does not happen with all H.264 anime releases though.
I've had this problem with SS & Eclipse Clannad WS H.264 releases and Macross Frontier from Gattai.
UPDATE:
Encoding any of these files to any other format fails at 50%

I'd hate to ditch Stanley, but Xvid4PSP works great and does not have this problem... however! Hi, I had the same issue with anime files in high res encodes. MediaCoder always ended up with half a file, ending prematurely.
I found this simple little fix: on the Video tab, under "source" and "encoder", I set Medcoder and disable "auto select".
Simple as that, at least on my system.
