Problem with MKV to MP4: blinking subtitles

Dear MediaCoder users and devs,

Thanks you for this amazing program, it is really one of the best tools I have seen so far on the internet!

Specs:
Operating System: Windows 7 Home Premium 64-bit (6.1, Build 7601) Service Pack 1 (7601.win7sp1_gdr.150928-1507)
Processor: AMD FX(tm)-8350 Eight-Core Processor (8 CPUs), ~4.0GHz
Memory: 16384MB RAM
Available OS Memory: 16342MB RAM
DirectX Version: DirectX 11
GPU: NVIDIA GeForce GTX 780

MediaCoder x64 Version 0.8.38 build 5783 (Oct 20 2015)

My problem is that I have blinking subtitles after I converted my mkv file to a video format with hardsubs (I tried H.264+mp4 and xvid+avi).

No matter what I try; installing new codecs, using different kind of subtitle files (.srt/.sub) or any possible preset in MediaCoder, every single time the end result is the same. I am busy with trying to fix this for 3 days now and I'm really becoming desperate!

I've used this tutorial https://youtu.be/fbCDTN--XGA but the difference with his settings is that I use VobSub Render.

I'm having the exact same problem. At first, I thought the problem was only when I delayed the subtitles (they weren't aligned quite right), but it turns out it is all the time.
