Audiocoder crashes when adding folders recursively

I have a folder tree with 78GB of audio files ripped from CDs by WIndows Media Player - about 4,400 files. They are in WMA lossless and I want to convert them to FLAC so I can play them with XBMC.
When I try to add the folder recursively, Audiocoder immediately crashes. Nothing appears in the queue before this happens. It seems to work with smaller folder trees. I've seen mention in this forum of problems when more than 75 files are added, and that does seem to be what is happening here.
Is this a known problem, or am I doing something really stupid?
