An idea for a good result transcoding AVI to MP4 ?

Hello!
Well, I need help...
I'm trying to transcode an avi to a mp4 file.
But the result is not good at all, the quality is really not what I was expecting. And I need a perfect video. A lot of pixels...
Of course, there's something wrong and it's certainly my fault.
I'm wondering if AVC (H264) is correct for what I'm doing and maybe
an other codec would be more efficient.
I give you the way I configure the video file mediacoder:

Mode: Two Pass
Débit nominal: 1000kbps
Codec: H.264 (AVC)
Conteneur: MP4
profil: High
Level: 5.1
Ref fram: 2 images
Mode mouvement est: exhaustive
B-fram: 3
Subpel refinement: 5
Gamme mouvement: 16

First of all, thank you for answering my first post, it was helpfull to swim better into media coder univers.
Well...
After a long time searching on forum and many tries I’ve found the encoding process (with H264 and a three-pass mode and changing some options) that I was expecting to encode avi to MP4. This Process is taking a long time but I have good results on film extract (10min for example). But it doesn’t work when I want to encode a film of 1hour30, I mean that Media Coder encode 9min22 and stop (thinking that the job is finish). I tried on different avi, the same problem. So I need help. Are the options I’ve chosen responsible of that? Maybe my computer is not “strong enough” to support that? Maybe I could find another encoding process as good as what I’ve found but requiring less time, and less inutile functions?
