I suggest you try the suggested settings for MPEG2 in the Encoding Guide, listed under Tips & Guides (link below).
Then, change the settings one at a time as you approach what you want.
Finally, report your findings

According to the Guide on Subtitles (see Tips & Guides): the render “Mode” on the Subtitle tab should be set at Text Render, A.S.S Render or VobSub Render for builds since 5335 or set “Renderer” at Default in earlier builds. I never have this problem when using older versions because I always load a Preset when opening a version for the first time. The next time I open that version it will remember the settings.
