I have this problem too, but i found a solution: In the "Windows Media Audio" tab at the underside of MediaCoder click on "Click here to adjust parameters for the codec". I tested WMA encoding in version 0.6.1.4192 and it still doesn't work. After examining the console output I came to the conclusion that MediaCoder forgets to add quotation marks to the codec and the audio format settings. I think that you're having the same problem as I do. I recommend downgrading to MediaCoder 0.6.1.4150 to solve your problem.
