I had tried Handbrake for a week or two but found in far less satisfying than MediaCoder. And frustrating! Handbrake was time consuming when working on a batch, each source file had to be loaded and “Add to Queue” clicked and, even then it often failed to convert all in the queue. It's settings were...

MediaCoder will not force you to update if you follow the simple instruction in: viewtopic.php?f=17&t=8068.

Error 6 relates to not having access to your source file (see: http://blog.mediacoderhq.com/docs/error-codes/).
As for Copy Video, this feature has been failing lately.
It is tested as part of the Test Report, listed under Tips & Guides (see: viewtopic.php?f=17&t=8061)

I suggest you try the settings given for MP4 in the Encoding Guide, listed under Tips & Guides.
Even if these settings are not exactly what you would like, they will at least serve as a starting point.
