That did it! I'd been using the Medium preset for years now I think, along with tweaking a few other settings to suit. But the new method doesn't send most of those settings to x264 unless you set the preset to Custom. It was a mystery to me, but I get it now, thanks!

What you're saying makes sense for that situation, but the problem is, even after all files have been encoded, the audio track selection is invisibly still set. In my experience most films on PAL or NTSC discs are flagged as interlaced, but are actually progressive content, with no interlacing hard-coded into the source.
