When you add a video file to convert you'll notice to the right there is a little window marked "Properties." It goes into more detail about the video and audio. Under the tools directory of MediaCoder is mkvmerge.exe and mkvextract.exe which are used when converting to an mkv video file. I think that the Intel encoder does have less options. The CUDA encoder also has less options than x264.

Did you install both the Intel encoder and the Intel SDK during installation? Make sure both boxes are checked under the video encoders during the install.

When you install the software open the list of video encoders and make sure that both the Intel encoder and Intel sdk boxes are checked. Also, use MP4 as the container and not MKV. MP4 seems to do a better job of keeping the display aspect ratio correct.

Install the Intel Media SDK. You need that and the Intel accelerated encoder installed. I find that using MP4 as the container works best when using the Intel encoder. MKV doesn't always keep the display aspect ratio correct.
